In 1847, Ionia became part of Michigan Territory following the Mexican–American War and was incorporated as a city on March 1, 1848; its original name remains unchanged to this day. On October 15, 2008 Ionia voters approved an ordinance creating a charter amendment that would have provided for automatic annexation into other municipalities if their populations reached 25% or more within two years of each other’s incorporation without any action by either municipality

In 1853, James Cushing established Cushing Rubber Company on land that he had bought from John Smeaton for $5 per acre (about $ ). This began production of rubber tires and other products near present-day Ionia Peninsula on Big Rapids River. Cushing became president and CEO in 1906 when his brother Cyrus Fenton took over as CEO; he left the company after only 10 years due to health problems. In 1916, United States President Woodrow Wilson visited Ionia during his Great Lakes Tour and spoke at an agricultural show at Eastern Market Hall; this event helped promote tourism in Michigan and led to increased business activity around Ionia Lake Erie—a development that continues today with visits by Presidents Obama and Clinton as well as numerous international dignitaries who have come to visit its resorts on its shores. Ionia's economy has grown steadily since World War II through contributions from government services such as social welfare programs (such as Head Start), retail trade (including local independent businesses), agriculture, manufacturing, and real estate sales; however, recent economic conditions have included declines in these sectors . In 2006–2007, unincorporated portions of Washtenaw County were transferred from Monroe County under an agreement between then-Governor Jennifer Granholm and then-UAW Local 1424 president Dennis Williams; these transfers created about 4 square miles (10 km²) of new township with a population density exceeding 100 people per square mile (.40 persons/km²). With no clear intent or plan for those areas beyond annexation by the new township—and some fear that they may never be developed—the area has been called "The Swamp" among some residents since its creation .
